The ministry's statement said Abdel-Raouf Salhah was shot in the head during the protest last Friday, AP reported.
A 43-year-old female activist was also killed, and two dozen Palestinians were wounded.
Israeli forces have shot and wounded thousands of Palestinians taking part in the protests.
More than 240 Palestinians have been killed since the demonstrations began in March last year.
