Mohammad Abbaszadeh, who came off the bench in the second half, pulled a goal back in the 67th minute with a header and leveled the score from the penalty spot with six minutes remaining.
Persepolis defender Vakhdat Khanonov scored the winner in the dying moments of the match.
In Isfahan, Sepahan beat Havadar 3-1, thanks to goals from Farshad Ahmadzadeh, Shahriyar Moghanlou (penalty spot) and Ygor Catatau.
Hossein Sadeghi scored a solitary goal for Havadar.

Sepahan leads the table with 46 points, one point above Persepolis.
